You can say
“sore wa anata …?”
それは あなた…?
or
“anata wa…?”
あなたは…?

Depends on how polite you want to be. Also the context. If you want to say “It’s you!” in an accusative, almost angry tone, try something like お前だ!(omae da!) If you want to be more polite, something like “It is you.” then maybe あなたです(anata desu). Preferably replace the “anata” with the person’s name though, like 田中さんです(Tanaka-san desu). Otherwise you’d have to make the question more specific.
